A train is traveling at 100mph (probably not in the UK).
It hits a fly travelling 1mph in the other direction.
Very quickly the fly is doing 100mph in the same direction as the train.
For the fly to be doing 100mph in the other direction it would have had to slow to 0mpg and accelerate to 100mph again.
Since the fly was stationary for a tiny time and was touching the train, the train would have been stationary too.
Would any of the passengers have noticed?

No. The windscreen would have microscopically 'flexed' when the fly hit.

Train drivers get 6months off on full pay when they have a collision with a person, perhaps its so they can ponder the question?

Cue the ding, ding, dong tone from the old Britrail days.
"Your attention please! Passengers awaiting the 10:39 midland main line service calling at [9 indeciperable cities named here] are advised that service will be delayed due to flies on the tracks. Your patience is appreciated."

It would, of course, be the wrong kind of flies. Just like my last trip fishing, really...
